Upload issues with the v1.3.6 (ok in v1.3.2)

Hello,
we used to use these filters for our huge project (~14 000 source files) :
The right one is to not waste time (it takes ~4 minutes to upload the whole files), and just upload the necessary components (folders) for our next feature (it takes less than 30 second).
If needed here's our project's tree folder :
But the above filters do not work anymore with the 1.3.6 (our previous version was the v1.3.2).
None file was upload, just this message was displayed :
How can i deal with our need this new v1.3.6 ?
